B1 AND B29 COMPONENTS MAPPED · SIMULATION CHEMISTRY OPEN
Structure & parameters
The source-derived B1 glucoside and B29 linker–roof components match candidate PDB adjacency in both states. B1 has one exact mapping per state; B29 has 16 mappings. Its neutral graph has eight bond-label classes, which collapse to one chemistry-equivalent class under a separate conditional pH 7.4 tri-carboxylate resonance convention. This leaves oxygen naming and the full source-to-coordinate map unresolved. The B1–B22 mass check matches the reported calculated fragment value. The original publisher PDBs have two excess B29-pool carbon records and the open model lacks ASN A21 OXT; a source-supported correction is retained as a candidate inference. The source-derived neutral constitutional graph is assembled and internally audited below; a unique coordinate-mapped, simulation-ready topology, measured protonation microstate, full-system charges, and force-field parameters are not validated.

Roof-only precursor check: the isolated roof propyl-azide graph parses as C56H63N15O12 with 83 heavy atoms. The earlier roof-only search found 16 anchored embeddings per candidate and 54 ambiguous map IDs; it was a precursor check, not a complete B29 product assignment. See the full component audit below.
B29 linker–roof product component: the source-mapped graph has heavy-element inventory C62N16O14, 92 atoms, 99 edges, one component and cycle rank 8. It exactly matches the element-labeled adjacency of both corrected, model-built candidates (LYX B30 + MC C1 + LysB29 NZ), with 16 full mappings per state. Maps 78–92 are fixed. In the neutral graph, eight bond-label classes differ only by the three independent carboxyl carbonyl-O/OH swaps. In a separately declared pH 7.4 tri-carboxylate scenario, treating the paired C–O edges as resonance-equivalent yields one chemistry-equivalent bond-label class per state, while all 16 graph mappings and oxygen-name ambiguity remain. This does not measure pKa or determine the complete insulin charge state. The Nature Fig. 2a product drawing ↗ supports the 1,4 click regiochemistry. CONECT/LINK records encode adjacency only; they do not validate bond orders or formal charge.
Geometry and limits: the B29 neutral-component audit records 1,584 mapped edge distances per state: 1.2116–1.5611 Å open and 1.2116–1.5548 Å closed. Fourteen of 16 mappings per state have one to three heuristic short carboxyl C–O outliers; two per state are fully within the screen. This cannot establish bond order or select a mapping. Hydrogen records differ at roof C22/C23 and linker C4–C6; the closed candidate has one fewer recorded hydrogen at linker C4. These corrected PDBs are model-built candidates. A separate full neutral constitutional graph and conditional group-level pH 7.4 charge ledger are reported below; a reviewed simulation-ready protonation inventory, atom-localized charges, force field, production simulation, target-binding MD, and clinical conclusion remain open. The audit ran on CPU.
B1 PheB1 glucoside component: the 19-atom, 19-edge source graph has one exact element-labeled adjacency mapping in each candidate. Accurate CIP labels and the detached glucose structure match the beta-D-glucose reference; the B1–B22 fragment is calculated at 1376.1595 m/z for [M+2H]2+, rounding to the supplement’s 1376.2. The open candidate records a CONECT bond to PheB1 N-H; the closed candidate has no such edge, and a nearby PHX H2A record at 1.006 Å has no CONECT bond. The PDBs encode adjacency only, not stereochemistry, protonation or bond order. Mapped B1 graph ↓ · B1 map legend ↓ · B1 topology audit ↓ · Re-run B1 audit ↗
B1/B29 attachment boundaries: the audit resolves three source-to-candidate heavy-atom joins in each corrected candidate: B1 maps 1–2 at PheB1 N–PHX C2; B29 maps 84–92 at LysB29 NZ–LYX B30 CD1; and roof maps 78–79 at MC C31–LYX B30 CD6 (open) / C (closed). It also checks native PheB1 N–CA and LysB29 CE–NZ context. PheB1 N has a CONECT H2 neighbor in open; closed has no N–H neighbor, while PHX H2A is 1.006 Å from N without a CONECT edge. Its N–H distance differs from the open H2 reference by 0.006 Å, and its two N-centered angles differ by about 3.0° and 3.4°. This supports geometric compatibility with an N–H placement but does not establish ownership or change connectivity. LysB29 NZ records HZ2 in both. The 16 B29 mappings per state are unchanged. This audit closes only these local heavy-atom boundaries. Boundary audit JSON ↓ · Re-run boundary audit ↗
Full insulin–NNC2215 neutral graph: the source-derived constitutional graph is now assembled from neutral RDKit residue templates, the mapped B1 and B29 fragments, and all three insulin disulfides. It contains 507 heavy atoms and 527 bonds in one connected component (cycle rank 21), passes RDKit sanitization, and is internally consistent with the formula reported in the Nature SI, C325H461N79O97S6; this is not independent experimental validation. Sequence, disulfide, and named attachment LINK records cross-check in both corrected model-built candidates. The audit retains one B1 and sixteen B29 mappings per state and uses no coordinates to build the graph or pick a map. The conditional local B29 tri-carboxylate result stays separate; simulation-ready protonation and atom-localized charge assignment, hydrogen ownership, roof stereochemistry, force-field parameters, and MD readiness remain open. OpenFF Sage label coverage: Sage 2.3.0 labels the source-derived neutral full graph (507 heavy atoms; 968 atoms after adding hydrogens) and all eight carboxyl protonation states of the isolated roof fragment. Constraint, bond, angle, proper-torsion, and vdW counts match topology-derived expectations for all nine graphs; improper-torsion counts are reported, but their completeness is not independently checked. The full graph receives labels for 461 constraints, 988 bonds, 1,753 angles, 2,569 proper torsions, 225 improper torsions, and 968 vdW entries. This confirms label matching only; no partial charges, coordinates, OpenMM system, or MD were produced, and no hybrid conjugate force field has been validated. Hybrid Amber template feasibility: the pinned Amber14 inventory classifies 50 insulin residues, with 16 of 17 residue-name labels having literal template names; HIE and CYX are graph-supported candidates. It records 109 mapped-conjugate heavy atoms and both junctions: PheB1 N–B1 map 2 and LysB29 NZ–B29 map 84. These are template-name candidates, not validated matches. PheB1/LysB29 and the attached conjugate require custom parameters; terminal and charge compatibility remain open. Whole-graph NAGL use would be a size extrapolation (507 heavy atoms versus two published tests in the 80–89 heavy-atom bin, none above). Status: AMBER_TEMPLATE_CANDIDATES_IDENTIFIED; CUSTOM_CONJUGATE_PARAMETERS_REQUIRED; zero validated conjugate force fields, no charges or OpenMM system. Hybrid inventory JSON ↓ · Re-run hybrid audit ↗
Isolated B29 GAFF2 parameterization pilot: AmberTools 26 assigned GAFF2/AM1-BCC candidates to a 92-heavy-atom B29 fragment at formal charge −3. All eight carboxylate Lewis labelings produced identical MOL2 and frcmod outputs. The raw partial-charge sum is −2.996005 e (residual +0.003995 e); no charge correction was applied. `parmchk2` emitted 26 additional parameter records, including two with penalty score 41.9. The NH2 endpoint cap and one-of-16 model-coordinate embedding leave the actual LysB29 boundary unresolved; the two high-penalty terms need review. This is a pilot only: zero validated conjugate force fields, no full system or MD. Pilot audit JSON ↓ · Representative MOL2 ↓ · Candidate frcmod ↓ · Re-run pilot ↗
B29 mapping sensitivity: 128 pinned AmberTools cases covered all 16 exact active/open graph embeddings and all eight carboxylate Lewis labelings. Each mapping gave identical MOL2 output across its eight labelings; all cases shared one frcmod hash. Heavy-atom GAFF2 types were unchanged, while charges varied at 19 of 92 mapped PDB serials (maximum range 0.0035 e). Total charge sums ranged from −2.997001 to −2.996005 e; no correction was applied and no map is authoritative. This remains a capped-fragment audit, not a validated force field or full insulin model. B1 local-context parameterization pilot: AmberTools 26 produced a provisional GAFF2/AM1-BCC candidate for a neutral 37-heavy-atom fragment (C24H37N3O10) containing B1 maps 2–19, PheB1, ValB2, and an AsnB3 NH2 truncation cap. The B1 topology audit supplies one exact active/open mapping. The charge sum is +0.003002 e from formal zero, with no correction. parmchk2 emitted 65 parameter records; none has an ATTN marker or penalty ≥20, and the maximum penalty is 6.0. The cap and model-built geometry limit charge transfer; generated terms remain unvalidated. No complete force field, OpenMM system, MD, or affinity result exists. Conditional pH 7.4 charge-state ledger: under declared conventional ionization assumptions, the starting candidate has formula C325H454N79O97S6 and group-summed net charge −7. The machine-readable ledger enumerates 144 combinations for the three macrocycle carboxyls, GlyA1 N terminus, and two histidines; charges span −8 to −2 without pKa or population estimates. This is formal group-charge bookkeeping, not a partial-charge model or force field. Charge-state ledger JSON ↓ · Re-run charge-state audit ↗
